Lost Core Hound Pup

Recently got hacked, as you can probably see.

The hackers attached an authenticator to the account and as a result, the Core Hound Pup minipet was mailed to all of my characters.
I used it on my shaman, and then logged off to check some other characters and logged back onto my shaman, only to notice that the core hound pup had been deleted from my pets tab.

As the authenticator was cracked off the account, I assume this is working as intended?

Indeed.

When an authenticator is removed from an account, even if it is your own authenticator, characters will lose the ability to summon the Corehound Pup. When the authenticator is placed on the account once again, you will then be able to summon the pet.
