Ret's Mastery

Since ret's mastery increases holy damage, it appears to me that it will not affect half of ret's attacks. For example, crusader strike and divine storm is physical and wont be scaling with the mastery. Hammer can only be used at 20% health; excorcism cannot be used on cooldown on account of the rotation. Holy wrath has a long cooldown and wont benefit often. Divine Storm is a talent strictly for ret's but is still physical. Will any of these abilities be looked at for change in Cata?

Also,in light of doubling the cooldown for divine plea and reducing its effect to 10%,can we consider removing the 50% healing penalty when it's active?

We have actually changed Retribution's mastery. Having both it and Inquisition boost Holy damage was giving too much power to things like Exorcism (over which you have very little control) and not enough to things like Templar's Verdict (which is supposed to be the centerpiece of your rotation). The new mastery will emphasize Templar's Verdict more.
