If you have recently re-downloaded the Mobile Authenticator then you should have picked the newest version (which was pushed not too long ago). That being the case, it sounds like your iPod Touch may need to be updated, Lohdekk. If your firmware is not up to date, I would try that.
The only other possibility that I can think of, off the top of my head, is that you may have an iPod Touch that has been altered in some way, usually done to get around certain restrictions on the iTouch. If this is the case then that could be interfering with the application.
