Your achievement progress will certainly be affected, Valnen. Completed quests which are considered faction-specific—or faction-neutral and part of a quest chain—will be removed from your character's completed quest log and will no longer count towards any running totals or achievements. While your total may not be reset to 0, you will certainly notice a difference.
Completed achievements will transfer over, though; it's only those which are in progress that will be affected by the faction process.
