They are evil capitalists, but they seem to have dissappeared after lv. 40. Where are they?

They were 'hired' by the Defias Brotherhood to create the harvest golems which played upon local superstition to help drive the residents out of the area.

The Venture Co. Drones specifically are guarding the tower in Westfall, which is being used as a drop for the Zanzil poison. It's a rogue specific quest.

The Venture Co. certainly hasn't met their end. One of their agents was tasked with infiltrating and retrieving the Exodar, or at least what remains, by Kael'Thas himself. They've faced many roadblocks, we've all stepped in to thwart their attempts to harvest the land and people of their resources, and I expect we haven't seen the last of them yet.
