Hey mcgregok, you're right, this is not a bug. The reason we tie waypoints to quest steps is because if we allow players to waypoint past a quest they are on, it could easily break the game's scripting.
It's actually not intended to limit boss runs, but rather to limit sequence breaking and to avoid having level 1 character beat entire Acts like in Diablo II.
